Mega Man Zero 3, développé par Inti Creates et édité par Capcom, est sorti le 23 avril 2004 sur Game Boy Advance et Wii U. Ce troisième volet de la série d'action-aventure pour la portable de Nintendo mêle tir, plateforme et hack 'n' slash. L'intrigue se déroule deux mois après les événements de Mega Man Zero 2 : alors que Zero, Ciel et deux membres de la Résistance partent enquêter sur un vaisseau spatial écrasé émettant une énergie semblable à la Dark Elf, Ciel et ses compagnons sont capturés par Neo Arcadia, tandis que Zero affronte seul le géant Reploid Omega. L'apparition du Dr. Weil accompagné d'un Copy X ressuscité, qui reprend la tête de Neo Arcadia au grand dam de Harpuia, vient compliquer la situation. Le jeu introduit un système de personnalisation permettant d'équiper Zero de puces affectant ses attributs et capacités, ainsi qu'un nouveau weapon nommé recoil rod et un double saut, pour progresser vers Arcadia et affronter Omega. La durée de la campagne principale est estimée à trois heures, contre huit pour une approche complétiste.
L'accueil critique s'est révélé favorable dans l'ensemble, avec une note moyenne agrégée de 84,01. Nintendojo a ainsi estimé que les amateurs de la série y trouveront une aventure solide, tandis que GameBiz a salué un excellent retour à la plateforme 2D sur la portable. Certains joueurs sur Metacritic ont vanté la rejouabilité et des niveaux mieux conçus pour l'écran de la Game Boy Advance, même si d'autres ont exprimé leur frustration face à la réapparition des ennemis et à la difficulté perçue des combats de boss.
