Suite directe de Ratchet & Clank Future: Tools of Destruction et Ratchet & Clank Future: Quest for Booty, il poursuit l'histoire de Clank enlevé par les Zoni au sein de la Grande Horloge par le robot Dr. Nefarious, tandis que Ratchet et Qwark parcourent le système de Breegus et rencontrent le Lombax Azimuth. Le récit les conduit à affronter Nefarious et à empêcher l'usage corrupteur de la Grande Horloge, jusqu'au sacrifice d'Azimuth et à la réunion finale de Ratchet et Clank pour de nouvelles aventures.
